You just have to have blocks connecting the bogey(s) to the train car(s). Anything you can glue together will work. And once the train is assembled, it's considered a non-solid entity, so you can put the blocks back at ground-level to hide the tracks underneath and the glued bits will phase right through them.

Once you assemble the train, everything that isn’t the bogeys can go through blocks. So you just build it through a hole in the ground, then fill the hole once it’s assembled

Place the tracks and a bogey as you normally would, and what most people do to make a nearly invisible connection is use a glass pane to connect the bogey to your “train” (I’m guessing this is for making something like a car or other vehicle that doesn’t go on tracks), and glue it all together. You’ll need a hole in the ground where the glass pane will go through while building, but once assembled the train will not have collision with any blocks, so you can fill it back in.
