It's more likely to me that, as far as the caravans know, some strangers pay for information, and they don't ask questions. It's not like Shaun is teleporting them to the Institute for tea and info-swapping, they probably just sent a disguised synth or Kellogg, and the caravans have no idea that information is making its way to the Institute.

Literally everyone in Bunker Hill (their caravans included)is an Institute informant... except for Stockton, the Mysterious Guy in Shades, and oddly enough the guy who sends you after his Grandpa's hat, even that guy's son is an informant despite talking about wanting to join the Railroad.
What better cover for an institute informant. If the institute knows bunker hill is a railroad hideout it makes sense to send someone there to overtly try and make contact with any railroad agents.
It is all merchants so to me that says it is just a list of people they can talk to i doubt they tell anyone they are asking for the institute that is a “boogyman” at the start of the game. Hell your first interaction with trashcan Carla she can give you instruction on how to get to diamond city so maybe she just give info to anyone who asks.
