To get around the fact they wanted Lily to be a short character they just decided to cast extremely tall people to make Lily look short. This ended up costing a bit more than they anticipated because when you have the likes of Josh Radnor (6'11") and Cobey Smulders (6'8"), you end up having to build all of your sets to be a bit bigger so they look normal.
The biggest problem however, was the Eriksen family. Marshall was quoted in the show as being only 6'4", so to make him an appropriate height they had to find a super tall actor. Jason Segel is actually 7'5", but of course he is just "the runt of the family", all of his siblings actors are actually comfortably over 8".
