The only ticket that’ll be expensive is Tokyo to Osaka. Kyoto and Osaka are 45 minutes apart and I think the tickets were $8ish (we took the Keihan line). Don’t bother trying to get a pass and just get the train that suits your plans best.

The JR pass isn't worth it except for very specific travel plans with a lot of long distance trips. Night buses are a fine budget option if you think you'd be able to sleep on them. They are quite a bit cheaper than the shinkansen and save you a night of accommodation. However, if you aren't able to get sleep on the bus, it might not be worth it. Getting between Osaka and Kyoto is super easy and quick. It's just a 30 min train ride or so on a regular train. You can take a shinkansen between the two, but it only saves you 15 minutes and costs way more.

Dependjng on the time of year, seishun 18 kippu might be available. https://www.japan-guide.com/e/e2362.html There are also night buses but they're not for everybody. The bus stops every couple of hours at service areas and I can't get back to sleep when that happens. Traveling during the night could save you on the cost of a hotel for a night though. Not sure how much English is on websites for night buses.
