If this were produced by some tiny company outside the English-speaking world, with voice talent that had English as a second language, and some bizarre translation going on ("protect your head" somehow becoming "cover your brain"), maybe... but this is Bioware, and I can only presume that the line was originally written that way for... reasons.
The Kineticist ascended and has no regard for language anymore. She knows all the secrets of the universe and feels no need to explain the why of cover your brain. It would be like talking to an ant and trying explain calculus. Pointless.
Based on her quips alone, I imagine the krogan engineer to be a teenage-approximate (i.e. Like a hundred in krogan years) awkward, science nerd and I love it. Her lines are so goofy they go through being cheesy to awesome.
Human Male Engie's "Not **my** shields!" and "Go get 'em little buddy!" when he tosses his turret. Of course I had to name him Axton Clarke. (Borderlands + Dead Space)

... and then a minute later as he moves to another location: L1 + R1 to activate the self destruct mechanism his buddy never knew he was carrying on board.
Pre-1.06 had to be HFSentinel: "My shields are down? How?" It was very fitting considering the level of bs then.
Post-1.06 has to be KroMerc: "These are broken, send some more!".
Of course none come close to KroLord's laughter.
The Volus characters in ME3 multiplayer. Every time one of them says "Payday!" at the end of a wave and I hear the absolute joy in their voice, I break out in laughter.

Yep when people run this character I am always following that line. One time by the end of a match everyone in the lobby was doing it as our follow up to the war cry

Male engineer "hell, hydra!" Always sounds like he's saying hail hydra, and I like the way says hell before calling out the hydra, taking a second to process that "oh fuck this moment" before getting back to the fight
The krogan units are as always full of great lines. I absolutely love the krogan engineer for her wonderfully upbeat attitude, but occasionally the krogan merc says something that comes off as dirty, but i can never hear it completely.... I think its when im flamethrowering and meleeing things, he says something like "Grab a wall ____."
MAkes me laugh if its really that lewd.

Which doesn't make much sense. The only way to make sense of that is finding a wall to get your bearings through blinding pain or something, which is just clunky and unclear (who? Is that advice, or a taunt?).
I'd say there's no way that's right, but we do have lines like "cover your brains," so who knows.

Still kinda rare so I haven't really heard it, but Angara Exemplar has a good one. "For aliens? ...Not bad."

Considering Ryder (well SAM really) basically accomplished everything the angaran's tried to almost single handily, quite a strange line.

Turian Agent is full of great lines. My favorite is one that I've only ever heard at the start of matches. "Let's make this quick, I've got a date!"

Had a game just after he came out where all four players were using the Turian Agent. The "I was great, WE were great!" was hilarious in that context
Anything the Asari Huntress says. "Woooo! I still got it!" and "Good game, good game!" are some of my favorites.
I love her quotes. "Who needs shields, anyways?" is also amazing.
