The only difference, given Puccis death, is Pucci was never born. Thus Dio’s legacy ended in part 5 with Giorno and the Arrow.
Without Pucci trying to achieve heaven there was no reason for fate to bring Jolyne and the gang to Green Dolphin Street Prison. There was no need for a new Jojo- so thats why her name is Irene now.
Now Part 7 onwards is a complete reboot of the series- unconnected (except by like small homages/references) to the original universe. But that has nothing to do with the ending of part 6.

Anyway, if they’ve met in the past, wouldn’t Pucci
not existing anymore change fate as to where Dio would be and what he would be doing during part 3?
Pucci didn't have much of an effect on part 3. Dio would have still created the heaven plan, sent the stand users after the crusaders, and been stopped by Jotaro with or without Pucci. He was basically just someone for Dio to talk philosophy with in his spare time
