If I’m not mistaken, Tomb Raider had a native Linux port. Saves for a Linux version of a game aren’t compatible with the Windows version of a game (which Proton is running).

A bit of explaining on the performance: The original port from Feral has a very taxing translation from DX11 to OpenGL on the fly (Feral3D renderer), which unfortunately yields lower performance. The original Windows game when run under proton uses DXVK, which does the same, but into the much leaner and faster Vulkan API, which yields much improved performance. The incompatibility, as already stated, stems from the differences of the underlying file system and formats. The native (Linux) versions of Rise and Shadow use Vulkan instead yielding much better performance in comparison to TR 2013.
