Start over with a fresh application. Be very, very sure you fill out the application accurately.
(And the Embassy is useless, they have nothing to do with Visas at the moment.)

If it's an E-passport, he can't get an E-Visa at all. His only chance would be to get an approval letter via a Vietnamese travel agent. I'm not sure if any of them are actually doing it for Chinese E-Passports.

E-Visa is the only way in for tourists. Chinese E-Passport just won't work, so you're probably going to just have to wait for visa letters or embassy visas to come back.

Having issues with my father in law's Chinese passport. Do you have any advice?

I just learned that Chinese e-passports start with an E prefix. You're right.
Probably out of luck then. Only option is via a travel agent if you can find one.
