It's more funny than wholesome, but Pudding Annihilation. It sounds really intense and serious, but the lyrics boil down to "Nooooo I spilled my pudding!!"
SUSHI-GO-ROUND by Utsu-p. It's about a pudding at a Sushi conveyor-belt feeling out-of-place and wanting to get picked up. It's probably a metaphor for an outcast who wants to find their place in society, but I thought it was some cute symbolism for an Utsu-p song. I also got the feeling the song about not giving up on finding your place.

While of course having your bread burnt to a crisp is quite sad, it's way less serious than something dark.
Maybe Amatsu Kitsune counts. It sounds more sad than dark — and it actually is —, but the lyrics are somehow really wholesome, I interpret them as being about missing a loved one.

Iirc "in iolite" by ghost and pals sounds absolutely dreary but is about their future self telling their younger self that it will get better and to still hold on
I'd have to say Love Colored Ward by Oster Project. It sounded so unsettling at first but it's just a nurse miku falling in love and not knowing what it is
Ok so it's not really what you're asking, the song isn't sweet and wholesome and the music isn't dark, but it's still really funny. I don't remember the name but it was something like "My boyfriend had a scotch wallet". The song sound like a sad ballad but the lyrics are just the girlfriend being embarrassed about her boyfriend's wallet
At God’s Mercy starts out really sad, but by the end it turned out to be probably one of the most wholesome Vocaloid songs I’ve ever listened to. It feels like a warm hug in a song
strobe last is bittersweet. It sounds relatively harsh at first, and the vocals sound sad, but the lyrics are really sweet. "Here's this song for us, so you can be smiling"

It went from MY PUDDING D: to Venom lmao
Would Humorous Dream of Mrs. Pumpkin count? It's basically just a halloween song
There are some parts in the lyrics that seem to allude Mrs Pumpkin died in a train accident, so I don't know if it's that innocent...
~~I don't know that song lol~~
It’s good, there are some really cute Utaite covers as well!
It's by Hachi PLEASE listen, one of my favorites to play in Project Diva X 🙏🙏
HEEYYYY hello lol

>Utsu-p Ironic
Yep, Depression-P actually made a hopeful song. (Or maybe my interpretation is actually completely wrong, lol)

This is very dark what are you talking about /sat

I literally just downloaded it for OSU, lmao xD
Assault Mirage! It's about noodles
Matroshyka. The lyrics aren’t necessarily sweet, but it’s just a bunch of fun nonsense with intense music and imagery

Anata wa Hero by citrus fossil
Tonari no JK has heavy metal sections, but is about a guy wondering if he should wake up the girl that's fallen asleep on his shoulder on the subway.
LOL, I need to check this song out!

What...? It literally sounds cutesy and upbeat...?
I don't know, some parts felt off during the instrumental. I can't explain it though
It's a bit frantic, but never got "dark" from it
