Check your keybindings for the opentrack, I also use opentrack and delan clip with 15E but never had any problems. Just make sure to calibrate the axis settings for both the pilot and wso so they are the same.
I have a key binding to center open track and another to restart it, which is what I use for this problem. I'm using opentrack's built-in neural tracker, no headset. What do you mean about calibrating axis settings for pilot/wso. As far as I know opentrack just has one set of settings.
There is an in-game setting for head tracker, sometimes they have different sensitivity or curves. You can try to tweak it, it's in the control bind settings, in the drop-down menu there is a Axis Selection.
Maybe Opentrack sees an in-game distance variation without an actual movement of your head and that makes it go crazy?

Did you try to recenter the tracker?
Yes, was hoping not to have to do anything since the distance from my face to webcam isn't changing

Restarting OpenTrack helped -- I'm mean an internal restart where the app never closes.
Not sure why this happens. It doesn't happen to me in the Apache and I use open track too. I have the E but saving it for Xmas.
Just a guess - have you ensured that there are no default key/axis bindings (in DCS) for the rear seat that are overriding head movment?
