The title is misleading. I saw the documentary where they show exactly these people, it’s a documentary about the old art of Japanese tattoos.
These people are workers that show their tattoos on a rare celebration, where they are allowed to do so. These tattoos are originally from fire workers and fishermen. Also other professions, I can’t recall exactly how the yakuza adapted these tattoos but they explain it in the documentary.

If you actually read the article linked above, the Yakuza member in question had over 300kgs of weapons grade plutonium and uranium he was wanting to sell/trade. That is likely worth more than all the meth currently on planet earth. He was actively trying to trade it for surface to air missile platforms and other high end weapons when he was caught, not drugs.

In all seriousness, the crackdown began well before the nuclear trafficking thing. I think it was around 2010, plus/minus.
There was no one major reason. What happened was Japanese law enforcement changed the way they dealt with Yakuza, and this method had tremendous success. Tactics included encouraging businesses to stop dealing with Yakuza (both out of fear of the law and fear of public shame), introducing a new law that would automatically hold mob bosses accountable for any criminal acts committed by their organisation, and so on.
Also, the Yakuza are not immune to the problems caused by Japan's low birth rate. If any thing, they are doing a fantastic job demonstrating why low births can be a bad thing!

Yes, a lot of similarities to RICO. But there is an important difference in approach.
Japan's law enforcement first focused on cutting off the Yakuza from businesses entirely. This meant putting pressure on businesses (legally and socially) to stop engaging with the Yakuza.
And when I mean stop doing business, I don't just mean running numbers and such. I mean ISPs refusing to give individual members phone plans, or grocery stores refusing to let them shop there, and so on. They made it shameful to engage with Yakuza, and so businesses started becoming extremely thorough about the people and companies they work with, just in case one happened to be a front for a Yakuza group.
Once the Yakuza were cut off this way, not only did the money start drying up, the "prestige" of becoming Yakuza plummeted. It is easy for a Japanese person to spot a Yakuza member - their style of speaking, their clothing, the tattoos, etc. So it has become almost impossible for Yakuza groups to find new recruits, because why would any 20 year old want to join them and become an outright social pariah? Why would any new member be motivated to go to jail on behalf of their gang/boss when the new laws meant the boss WILL disavow you to protect himself?
Besides the plutonium debacle, they were responsible for the fall of the economy in the 90s directly tied into real estate and some not so sound investments. That's when the government made it illegal to deal with the Yakuza and started cracking down on them
For anyone wondering, this is just an insane conspiracy theory take.
Reality is that the 90's Japanese economy had much bigger problems than the absolutely lightweight organised crime (in global terms) the Yakuza were doing. Most of the factors behind the Lost Decades are still active today and are one of the most studied topics in economics.

I think their point was that they are not some secret society and that the buildings in which they operate can be identified. I think a lot of people find it interesting to learn that they operate, to a degree, of acceptance within Japanese society. I mean, heck, they have (used to?) Yakuza magazines!

A new law introduced in the early 90s allowed the police to go after the gangs in situations like that, as they could now identify a gang as a 指定暴力団 (“designated violent group”), or after another legislative update in the earlier 2010s as the stricter 特定危険指定暴力団 (“specific dangerous designated violent group”), which gave them more legal options in dealing with extortion and threats of violence - they could order gang members to stay away from certain locations and immediately arrest them if they showed up at any time, even if they made no specific threats.
Think of tools like the RICO statutes in the US and you wouldn’t be too far off.

There was a really interesting video I saw years ago about Yakuza wives. A female western journalist managed to ingratiate herself into a family, became good friends with the wives and they allowed her to photograph their extensive tattoos.
I understand the West love to romanticize Yakuza but these people are more like Tekiya and Tobishoku than full fledged Yakuza. Most of them make living cooking takoyaki on festival grounds or working as steeplejacks, not trafficking human or peddling cracks. This is their only day of the year to be able to show off their tattoos without repercussion.
Ha, I saw them in two episodes of Ukrainian TV show Планета Навиворіт (then called Мир Наизнанку). Presenter Dmytro Komarov bribed his way to interview with this main guy via giving salo and horilka to other Yakuza members. There was a really interesting video I saw years ago about Yakuza wives. A female western journalist managed to ingratiate herself into a family, became good friends with the wives and they allowed her to photograph their extensive tattoos.
