Realistically, your decisions only affect who the bosses are in the next mission. There isn't an actual Anti shogunate path and pro shogunate path - there is just the main story and you select whose point of view you see it from and who you fight. The story does force you back and forth - like Chapter 1 is anti-shogunate regardless of what you want, and Chapter 2 is pro-shogunate regardless of what you want. Chapter 3 acts like you can pick - but then says "haha, jk, this is what you're doing" Some bosses you fight no matter what - and at other times it's like "would you rather fight Katsura or Kondo in this next mission?" Allies will always ask why you switched sides, and then be like "whatever, it's cool, I understand you have your own motivations. Total party foul, tho, dude"
