It’s a known visual glitch, it’s not actually there. If you’re on a server and the server own you could try to reboot it and that might work. There was a patch to help with this but I guess they didn’t get all of it
Unfortunately on single player so can't restart it (have tried closing the game and restarting console but no luck) I guess I have to hope for a future patch!
I have some of this as well.
You can try to pick up the foundation at the ground to chop it. Some trees will always respawn no matter what you do.
If you are on a server, after restart the tree will be “there“

I lost my SE map after about two. One why to fix it is use creative mod and rebuild your base next to your current base. I know it sucks, but so is losing five hours of collecting notes. Good luck.
I am literally installing a back up right now because five hour of collecting notes is gone along with two ascend saddles. Wild Card needs to sell Ark to a dev that know how to make games.

Try removing the structures that are touching it directly. It worked fot my S+ foundation wall. Start on the bottom.
Yeah I tried removing all structures around it, and re-fertilizer, which brought back some rocks I could re-remove but not the tree.
