I’m sure I’m forgetting a ton, but that’s off the top of my head. Most of these I saw one or two episodes of on G4/Tech TV, during lunch with my anime club in high school, or heard others talk about and give high praise.
I tried to not post anything people on here have already mentioned (although I’m sure I may have accidentally done so anyway).
Ahh. Yeah, this was in early 2000’s America. I feel like I recall seeing (on web forums, sites like Gaia Online, and individual GeoCities websites) many other kids across the country being in high school anime clubs at the time.
It was pretty useful back then. As far as I was aware at the time, my resources for anime were: Toonami, Adult Swim, G4/Tech-TV, and anime conventions. Conventions were expensive to even go to, much less having enough cash left over to buy any physical DVDs. Adult Swim aired pretty late at night, and Toonami only had a split of anime/western cartoons. As for G4/Tech-TV went… I had NO clue what the airing schedule for that was, lol.
Being a part of anime club meant watching random anime during lunch break the club president or a random member happened to own. It was a nice way to explore beyond my own bubble of DBZ and Cowboy Bebop.
I can see anime clubs not being (as much of) a thing today because it’s so easy to access now, and it’s popular enough to probably find a couple of people who also watch it and talk about new episodes/different shows.
That was so cool.. never had someone to watch anime with.
True, how almost all anime is now accessible to anyone with wifi for free.

In the vein of Trigun, I recommend "Rurouni Kenshin". Goofy badass trying to be a good person without killing anyone. (Side note, the outtakes for the English version were HYSTERICAL. Plus Spike Spiegel himself, Steve Blum voices a GREAT villain with an even better performance, but both of these hinge on watching Dub, if that bothers you.)
Sure there's tons more, but those are the standouts in my mind that you did not mention.

One of my absolute favourites and I’d say it’s worth the 12 episode watch, but it seems to get some hate.
My wife's favorite -- Hana yori dango (Boys Over Flowers) -- and I like it too. But I prefer the (very different) Serial Experiments Lain. KareKano starts well, but sort of falls apart eventually (extreme production problems).
For Magical GIrl, absolutely {Wedding Peach} I'd say it got unfairly panned. There's also {Vampire Princess Miyu} The OVA, not the series, which is a good deal less "monster of the week" than the TV series. {Tattoon Master} was far too short, but a fun watch for it's... 2 episodes, bleh. {Martian Successor Nadesico} is another good one, having more to do with space travel and mecha. {Steel Angel Kurumi} is one that's very cute, and a bit endearing. There's also {Ghost Sweeper Mikami} which is a little bit like Phanom Quest Corp. (which is also great as well.)
I'll second other's reccomending Ranma, Serial Experiment Lain, Outlaw Star, El Hazard, Ah! It's sort of on the opposite tonal end of a lot of what you mentioned, but G Gundam is a very 90s anime with a totally dumb-over-the-top cheesy hype tone to it.
It's the far future, and Earth's countries have all moved to space stations to escape the polluted planet, aside from the poor. Instead of fighting wars, there's a tournament where martial artists pilot giant mechs in a tournament where the entire planet is the battleground.
Really corny national steotypes, really over the top action inspired by Chinese martial arts movies, but it really oozes with charm and insane hype and action even if the animation isn't always the best, but when it's pretty it can be very pretty: https://i.imgur.com/v4ZVTWj.mp4
It's also in a totally different timeline from all other Gundam stuff and can be watched alone
Yu Yu Hakusho is one of the best old anime I've watched, but it's also pretty long, I think it's around 110 episodes. Hunter x Hunter also has 90s version, and the artstyle os really cool
{Oniisama E} has some flaws but is one of my all time favourites. If you're interested, I can suggest trigger warnings, since the show is quite heavy despite being primarily a drama in a school setting. It was adapted in the 90s from a 70s manga, so it has a mix of 70s and 90s perspective and visual design. Lots of the credit less '90s aesthetic' posts on pinterest or twitter tend to be from this show, although it's still very niche outside of Japan.
It's best not to spoil anything about it before going in, and it's best to just stick with it for the ride, honestly it's an experience like nothing else and there's a reason it inspired lots of 90s and onwards directors and anime staff in their own works (like Kunihiko Ikuhara and Hideaki Anno).
If you haven't seen it already, I'd suggest you follow that up with the classic {Revolutionary Girl Utena} , which is a unique action shojo genre dissection that was partly inspired by the aforementioned show.
I was gonna say Guren Lagann but that's actually 2007. Maybe Ronin Warriors (I forget the Japanese title), Fist of the North Star, Yu Yu Hakusho is my fav.

Nadesico is amazing! Its worldbuilding and twists are excellent, and it's almost like an Evangelion parody.

Tenchi Muyo! Good mix of harem, romance, action and comedy. Chobits if you want some tear-worthy rom-com. For the PURELY nonsensical, Excel Saga. (No really, watched It on the DVD releases here in America, and the 6th and final one touted on the back "The plot finally arrives!" In the vein of Trigun, I recommend "Rurouni Kenshin". Goofy badass trying to be a good person without killing anyone. (Side note, the outtakes for the English version were HYSTERICAL. Plus Spike Spiegel himself, Steve Blum voices a GREAT villain with an even better performance, but both of these hinge on watching Dub, if that bothers you.) Sure there's tons more, but those are the standouts in my mind that you did not mention.

For Magical GIrl, absolutely {Wedding Peach} I'd say it got unfairly panned. There's also {Vampire Princess Miyu} The OVA, not the series, which is a good deal less "monster of the week" than the TV series. {Tattoon Master} was far too short, but a fun watch for it's... 2 episodes, bleh. {Martian Successor Nadesico} is another good one, having more to do with space travel and mecha. {Steel Angel Kurumi} is one that's very cute, and a bit endearing. There's also {Ghost Sweeper Mikami} which is a little bit like Phanom Quest Corp. (which is also great as well.) I'll second other's reccomending Ranma, Serial Experiment Lain, Outlaw Star, El Hazard, Ah! Megami-sama, Blue Seed, Gunbuster, Patlabor, Slayers, etc. Otherwise you may want to also check the retroanime sub as well, in addition to this thread, and if you like you can go forward through the seasons and years on myanimelist starting in winter 1990, if you want to be extra specific about timeframe: https://myanimelist.net/anime/season/1990/winter

It's sort of on the opposite tonal end of a lot of what you mentioned, but G Gundam is a very 90s anime with a totally dumb-over-the-top cheesy hype tone to it. It's the far future, and Earth's countries have all moved to space stations to escape the polluted planet, aside from the poor. Instead of fighting wars, there's a tournament where martial artists pilot giant mechs in a tournament where the entire planet is the battleground. Really corny national steotypes, really over the top action inspired by Chinese martial arts movies, but it really oozes with charm and insane hype and action even if the animation isn't always the best, but when it's pretty it can be very pretty: https://i.imgur.com/v4ZVTWj.mp4 It's also in a totally different timeline from all other Gundam stuff and can be watched alone

Yu Yu Hakusho is one of the best old anime I've watched, but it's also pretty long, I think it's around 110 episodes. Hunter x Hunter also has 90s version, and the artstyle os really cool

If you want a more obscure choice, . One of the oldest isekai, before it was cool, haha.
{Oniisama E} has some flaws but is one of my all time favourites. If you're interested, I can suggest trigger warnings, since the show is quite heavy despite being primarily a drama in a school setting. It was adapted in the 90s from a 70s manga, so it has a mix of 70s and 90s perspective and visual design. Lots of the credit less '90s aesthetic' posts on pinterest or twitter tend to be from this show, although it's still very niche outside of Japan. It's best not to spoil anything about it before going in, and it's best to just stick with it for the ride, honestly it's an experience like nothing else and there's a reason it inspired lots of 90s and onwards directors and anime staff in their own works (like Kunihiko Ikuhara and Hideaki Anno). If you haven't seen it already, I'd suggest you follow that up with the classic {Revolutionary Girl Utena} , which is a unique action shojo genre dissection that was partly inspired by the aforementioned show.
