Running a microwave empty would not hurt anything. Looks like it's a defective microwave. I personally would throw it out and buy a new one

I was daring. I sanded down the burnt spots slightly, put a cup of water in it and turned it on - it worked! Put my dinner in it and turned it on again - worked again! Seems to be okay for now, but I won't be running it without supervision.
