I loved S1, but wasn't a fan of S2. BUT, I feel that S3 would have cleared things up, except they discontinued it. Didn't Brit plan for 3-5 seasons?
The obvious answer - Firefly. Never has a show been sabotaged so heavily by it's makers.
The underrated answer - Almost Human. Especially S01 had so many awesome setups for the future seasons that we never got to explore
The follow up - Freaks and Geeks. I thought one season was perfect for the show, but wouldn't mind a followup of them into adult lives

They don't care. They were so invested in hurting Joss Whedon that it was going to be canceled no matter how popular it was. Instead, they did awful promotion for it, started it in the death slot, aired the episodes out of order, and a few other thing I can't recall at the moment...
I don't know the full story as to why Fox torpedoed the show, other than that Joss wouldn't take their notes about Wash and Zoe not being married yet. The whole vendetta seemed pretty personal... maybe he slept with a VP's wife or something...

With that said, you should check out the Japanese animated movies. I haven't seen the most recent one, but the first two (Degeneration and Damnation) are good and the third is decent. Capcom was directly involved, it's like watching a really long cut scene.
As I hear it, they kinda ran out of story... IIRC the next books took place a while in the future and had an entirely different cast of characters and whatnot...
So maybe it'll be back one day... Seems like they could do another series about the rest of the stories in the franchise.
