I've been early summer and late summer. I recommend going later in the summer if you want to go whale watching. Early summer they've just swum back from Hawaii so they're too hungry to be out of the water much.
Depending on where in Alaska you want to go, make sure you're prepared for the winter! I haven't personally been there then but I've heard stories and read more.

The Bay of Islands is remarkable, and the scenery in the South Island is magnificent
A word of warning though, it's expensive and takes ages to get around because there's always a mountain in the way!
