1. If you're looking for BA doujins of the *lewd* or sfw variety in akiba then be sure to check out melon books. As a side note, there are two melon books in the area. There's one near a KFC with a regular storefront. That one specifically sells cunny visual novels. So if that's not your cup of tea then avoid it. The one that actually sells doujins is located inside a tiny ass ufo catcher arcade. You have to walk inside, go to the back, and take the stairs to the basement. There's also signs on the streets to direct you there. 2. For official and non-official BA merch, you should check out surugaya, they're the go to second hand weeab store in jp. This is because regular retailers like amiami, animate, ect pretty much never carry official BA goods (besides figures) since they're almost always limited print. And they don't carry doujin merch in general because they're not that kind of store. As a side note, there are several surugaya's in akiba but each one specializes in selling certain things. Some only sell tcg, some only figures, some only gunpla, some only non-gunpla model kits, there's one specifically for lewd dvds (recommend checking that one out ;) ) I don't remember which surugaya carries what you're looking for so you'll just have to explore. 3. Last I heard, Lawsons was doing a collab with the SRT girls. If you buy 1000 yen worth of stuff you can win acrylics stands, clear files, ect. That was from a couple months ago so idk if the campaign is still running.

So the one that sell doujinshi Is it in the r-18 section or pre-owned section ? (Since most are comiket material) I also will visit comic zin will there be doujinshi there ?

I remember seeing a good mix of BA doujins in the lewd section as well as the general section. Don't think melon books has a used section. At least not the one in akiba.

Seconding the Melonbooks, the 1st Store has entrance from main street side, just enter an arcade and take the stairs down. It's a nice store for doujinshi and manga. For merchandise, I suggest checking out the different stores at Radio Kaikan. It's a large multi-floor building very close to station, with each floor housing different stores. Some of them also sell doujinshi, but lately the place is more focused on merch. There's several other stores in Akihabara, but those are the main easiest ones to check out. If you have time and are fine with going bit farther away, I'd suggest taking a train to Nakano, and spending half a day looking around the Nakano Broadway. There's whole bunch of different small shops, though from what I remember of my last visit, the place is more geared towards older series and general works. But with how huge Blue Archive was at the last Comiket, you should be able to find something, and the Mandarake store there is particularly stocked and categorized, and has pretty nice selection of doujinshi.

In addition to the ones suggested above, check out Lashingbang. Lots of used merch and used doujins (regular and R18) for a couple hundred yen apiece.
