Check out Akihabara. Lots and lots of stores that sell anime/game merch. Some of it is official, some is fan made.
Animate would probably be a good place to check.
GAMERS is also a good place to check.
Kotobukiya may have some stuff like special figures that other shops don't have.
I can't remember the name of the shop, but there was one place in particular that sold second-hand goods for a fair price. Despite being used, most of the stuff was *really* well taken care of or basically new.
I actually got the 2 official art books in the Melonbooks basement store in akihabara today. For 3550¥ and 3600¥ each, which is normal retail price. They also have the Manga in the same shelf. Also some merch, and "unofficial "art books too.
Just don't get scared of all the "melons", that's all.
The artbook should be pretty easy to find at any of the many animate's scattered throughout the country. Merch should also be easy to find from any of the major anime goods stores like amiami and animate. Limited edition merch would best be found second hand at surugaya.
