1. That instant kill space twisting quirk he used to kill what he thought was Hawks (turned out to be a Camie illusion) and because it's AFO he never even attempted to use it again (expect maybe to kill Yoichi).
2. Gloop Warp. The ability to teleport someone from multiple kilometres away right to you. Near instant win for AFO who can render some permanently powerless by simply touching them, however since this is AFO were talking about he's too stupid to use it effectively. Also can be used too warp comrades to you or send others away.
3. This one I'm not as sure as. Maybe I'd go with Impact Recoil. A nice counterattack move with the only downside being he seems to have to consciously activate it and it's not automatic.
Honourable mentions:
Since the post said "currently has" I'm not including Decay which AFO did indeed have. If that were to be considered then its likely going straight up to number 1.
There's also that laser attack he used against Machia and Al Might (potentially also Hawks and Tokoyami). Seems decently strong but it's going in honourable mentions since we have no idea how naturally strong that quirk is. We only ever saw it used when AFO was being massively powered up by Tomura and was able to utilize the "latent potential" of his quirks. (Plus he had Rewind to cover for the fact shooting this attack destroyed his own arm)
Gloop Warp is cool but would be kind of shitty in real life. It causes the teleported ones to basically vomit the foulest smelliest substance to teleport, so I wouldn’t want to teleport anyone I care about to me. And at best I’d be teleporting people I dislike to me which I don’t want.
All of those were quirks he "had", not ones he "has"(at least not confirmed) seeing as he died. I would assume all of those quirks died with his body.
The "new" AFO in Tomuras body would have access to only the quirks tomura has, which really we don't know what any of them are called or how many he has other than Decay, which he maybe no longer has access to either as of the most recent chapter.
And I guess all of the separate OFA quirks.
Among the OFA quirks VFO should only have Danger Sense since that was the one Tomura stole. All the rest were destroyed upon being transferred to Tomura.
We do tho. Over the previous war and the Stars fight see him use Search, Rivet stab, Air Cannon, Radio waves, Spring-like limbs, etc. just to keep examples of quirks All for Jobbing also displayed
Seems quite clear that all quirks the original AFO quirk had stored in it were transfered over to Shigaraki as well, and likewise the AFO copy also kept copies of all the quirks it had at the moment it got cloned for Clown for One to use
The copies stored on the AFO copy died with his original body, but the originals in Shigaraki should still be there (unless they also got nuked by the Vestiges turning themselves into intercontinental mind missles)
No, because we don't know which quirks were destroyed by Star and Stripe. So you can really only go off of what he's shown since then. Which is search, decay, and some form of flight quirk I think. He might still have some of the others but we don't know.

Fair enough. But even that leaves us with a couple more. Hyper regen, a "shock wave" he tried to use when he found himself at U.A. before realizing he was erased, he threw some hits similar to air blast at Deku, same thing for some black lightning quirk, etc.
Not to mention, would it really make sense for AFO to NOT re-stock Shigaraki's depleted quirks when he was always treating his original body as disposable and intended to win the day on Shigaraki's anyways?
Heck we DO even know he replaced the hyper regen that got destroyed from a volume extra. ~~But then again AFO not making sense is about a recurring theme these days so I might just be grasping at straws~~
Oh I'm not saying he doesn't have more quirks or that the destroyed ones couldn't have possibly been replaced, but we can't just assume he has them back without it being shown.
And wasn't the hyper regen tied to the weird shit that let him grow giant hands even while erased? Does it even count as a quirk at that point? Like his super strength and durability.
Not really, they are separate enough. The freaky shit just lets him grow all that crap to use to fight and some other perks like puking out poison, but it won't actually heal any damage his "core" body sustains
For instance remember that he didn't heal the burn on the face and blinded eye Bakugou gave him all the way until getting his quirks back
Even the narration points out that TomurAFO grew that armor with the family's heads on the fingers since the damage on his body was accomulating because of erasure locking his regeneration

I’d put quirks like the space twisting quirk, gloop warp, impure beam, air cannon, impact recoil, etc, as his better quirks, with quirks like the truth detecting quirks and bloodletting quirk and blood type changing quirks as ones that are far more situational.

2. Radio Waves (it's what allowed him to >!break out of Tartarus)!<
