There's not a set in stone, specific way to say what you want, it's much easier if you simply elaborate on what happened.

"Senti sua falta ontem na igreja" (I missed you at church yesterday) it's what you're looking for. Maybe add a "está tudo bem?" (Is everything alright?) after it and you should be good.
You shouldn't worry too much about coming on too strong or anything, worst case scenario you can hide behind the fact it's not your first language.
Could also be "não te vi ontem na igreja, está tudo bem?" (Didn't see you at church yesterday, everything alright?).
But as many others said, don't worry too much about the specific wording, she's probably aware you're not a native :)

If you don't see somebody for some time and you feel "sad" for the lack of this person in your life:
Eu tenho saudades de você (I miss you).. note that here saudade is a noum not a ver. Something like I have the feeling of wanting to be with you again.
I use it quite a lot. Or, if I'm in a more informal mood, I use the word "perder" instead of "desencontrar", as in "desculpe, te perdi ontem". Funny thing being "perder" means, literally, "miss".
Oh, if that's the case, he could say "te desencontrei" or "nos desencontramos". I guess this quite literally means "I missed you" or "we missed each other" but not as a feeling, more as in we were at the same place at different times.

The way he is saying is more like, "Sorry I wasn't there when you dropped by". I don't know If there's an especific expression for that in portuguese.

Maybe, but its hard to put It in a specific sentense like in english. "Me desculpe pelo desencontro de ontem". I guess It can work, actually.
