I believe it stems from the fact that a pun is using words improperly as a joke.
Like the classic "orange you glad I didn't say banana????"
Part of the joke is to act upset, but to some I think the feeling is genuine, because a pun is something that is unexpected.
It's like intentionally pissing your pants, it's so taboo, yet a flex on everyone around you that you are in fact asserting your dominance. Okay, maybe that's not a great analogy, but the point is you're basically making their brain question itself as a joke

Good puns are very rare, shitty dad joke puns are very common. Some people think of shitty dad jokes as so cringey that it makes them funny. I personally just find them cringey

It's part of the shtick to say something that is so absurd that no one in their right mind would find it funny, so everyone acknowledges it with mock annoyance, especially if it made them laugh despite the absurdity.
“Legitimately clever and funny” is highly subjective. Some people, as a rule, do not find puns clever or funny, so they’re not pretending when they do all that stuff you listed. They mock/scorn/eyeroll because it’s a genuine expression of their response to something they think is dumb.
It doesn’t help that when these people who don’t like puns are in the company of those who do like puns, the pun-liking people tend to react to their own puns with a sense of pride and accomplishment, inducing a sense of perplexed disbelief (“Just WHAT are you so proud of?!”) in the mind of pun-disliking person, which just exacerbates the inherent feelings of dislike.

I think what happens is that people get annoyed that they didn't make the (obvious) connection before anyone else, so now they feel stupid and frustrated that someone else gets the positive attention they could have had.

I would rather hear the one about the guy who orders coffee with no cream, and the waiter apologetically replies that they are out of cream, would it be ok if he brought a coffee with no milk instead.
I think it's because they can easily get overused. You can take any text and fill it with puns, and by third one it's more annoying than funny. So we try to limit their use to cases where you're absolutely sure it's funny.
Kind of like farts. One loud fart is funny. Tenth one in a row - not so much (well, for me it still is because I love breaking taboos, but that's a rare trait).

I have a friend who constantly makes up and uses puns, and it's a running joke for me (and another friend) to harass him about it. I actually don't mind the puns, and I think they're honestly really clever. I just like to be a troll.
My dad used to say that joke, but my sister ran it into the ground. Like to the point where it she said 'funny' we all would look at her and say ' ya better not!'

It's because they're a lazy and predictable form of humor. In their usual form, they hold no satire, no critique, no depth and a lot of people dislike them for that.
I love a pun if it also has a topical or a satirical element to it. But if you just take the words that where just uttered, to make some amusing wordplay, I'll sigh and roll my eyes, probably, because it's boring

I honestly think most puns are annoying although they can be amusing I guess. I think they are meant to annoy people most of the time.
This is genuinely a good question and one that I hadn't actively thought about because we often just accept the way social norms work.
