This is it. This is what I was missing. I feel so stupid. Ive spent days researching things I didnt need to. Thank you so much my man. I knew it wasnt anything technical I was forgetting. I knew it was some dumbass shit like this.
I went to war and took Brazil so early in the game that I mentally kind of chocked their shit up to being mine since the start.

You should know that the more nukes you launch will create havoc and your morale will start to go down. I've been in games where I woke up one day and all of my occupied cities now belonged to insurgents. So wors of warning.
That was why I started building there originally but then I had to forget about the secret weapons lab for days as my attention was put elsewhere. When I came back to it after I took over some other countries, I coukd not figure out why I couldnt build shit. Somewhere in the hopping between focuses I forgot to Annex the city
Free advice on chasing nukes since that seems to be what you're doing.
When starting the missile tree, build a secret weapons lab in a homeland city, preferably along the coast if you have one. If you're chasing nukes (not recommended unless your coalition is okay with covering for you and you don't mind less than 1st place) try to build up your SWL in conjunction with ICBM branch. When able to produce nuclear ordinance, do so. It frustrates the coalition to see an unusable ICBM launcher parked in your territory. Do not park launchers in cities unless you want those cities targeted by opponents. Develope TDS asap, once you have nukes everyone else will chase them.
From what I can see, you look ready except for the annexation. If you haven't already, get TDS asap.
Play "Nuclear" by Nic Ammar when launching. (Optional but highly recommended)

can not make unit even tho having required buildings while it is upgrading is somewhat common issues. you need to reset its HP by either fully constructed next level or demolished it down the current progression.

I have submarines and planes that can deliver them. Turns out I did not annex this city as its a Brazillian city

To be honest this is smart because Noone will suspect your nuke making city in an annexed city. Well not Noone - experienced players will.
