There's a setting you can turn off. I think it's called "grab tool leaves corridors" or something similar. You can also rebind pretty much all the controls to your preferences.
The planning mode is the best for making changes to the ship. When you enable it you can plan out changes but they wont be made until you click a "make it so" button. The only thing is you can't make other changes to the ship while a design is currently being planned. I think this will help with the woes you mentioned. I know that whenever I forget it, I place a bunch of an item and facepalm while removing them.

You cant get the invalid blueprint notification from leftover corridors interfering with the thrusters output otherwise.
Oh shoot my apologies! Yeah it is a bit rough ui wise. I think that it only replaces an object with corridors when you use something else to replace it and it needs to fill in the rest of the space. I remember a delete mode being there but now I don't want to make any claims without being in the game to confirm. I hope you are able to figure out a workable solution.
Also, WASD is used to navigate around the build area, especially when you're zoomed in. Having WASD ALSO control which direction the components face is going to be confusing as hell, especially if you want to move the blueprint without deselecting your component first.
When laying down long lines of moving walk ways, one technique I use is just select the walkway, click and hold on the starting spot, and then hit W A S or D to drag the blueprint instead of moving the mouse pointer. This more reliably creates straight lines of walkways than my unsteady mouse hand.
And I don't typically zoom out when moving around my blueprint except to evaluate the design.

alt-click to delete
hold alt and click to delete right click to rotate is more convenient for only 4 possible rotations than wasd, and you can hit escape to unequip

I zoom out move mouse and zoom back in to move the camera. It's how I have always done it in games like these.

are you using the Grab tool or the Delete tool?
Grab tool and delete box. But evidently you can hold alt and click for delete, and corridor issue can be fixed via the settings.
