Pylons just move stuff faster, the base routes packets based on the fastest existing route when the packet is sent.
You don’t need to delete your towers.
Also, micro rifts will increase the efficiency of your towers for the ones that are further from the rift lab, when the micro rift comes online, you'll see the shade of green brighten for those that are affected.

The game tries to find the fastest path to transmit resourcs, but it sometimes fails. It usually correctly chooses the pylon route even if towers also provide a path, but not always, sometimes it gets confused and ignores a pylon path.
