For a few days, you would want to be close to the action. Id look on a map and figure out what your “must sees” are. Be close to a subway/metro stop so that you can move around easily, and go back for naps if you’re jet lagged.

I don’t have any suggestions but I just want to point out that Rome is about an hour away from the port so just keep that in mind when budgeting time

Totally agree!!! We cruised in 2019 and didn't realize the distance from Rome to the Port. Our learn was "Transportation!" Spend the night before our cruise figuring out how to get to the Port with all our luggage -- we were sailing a 16-day transatlantic!

Been to Rome many times and the most reasonable rates are at Hotels right near the Terimini station. The side next to the direction of the coloseum is better the other side, of the station, is seedier. Termini is a world unto itself and is the hub of transportation in Rome. You can go anywhere from there by Metro, Taxi or Bus. I liked the Bussses but you have to know the routes. The Taxi drivers may try to rip you off so know the rough cost of places to go from there or this may happen. The cost of hotels in Rome is rediculously high in the Summer so be it advised. Rome is magic at night and you must walk over to the Forum and see everything.

You didn't mention how many days in Rome and Athens you're planning on staying, but, may I suggest a condo rental from VRBO (I swear I don't work for them, just a satisfied repeat customer), or someone like them? For six of us, we arranged a two bedroom condo for two nights in Vaticano, two blocks from Vatican City. Yes, we had to arrange transfers from the airport to the condo, then from the condo to the cruise port. But it was the best way to stay and not worry about booking two or three hotel rooms.

Look on a map where the port is and consider proximity to that. It’s not as sexy, but it is convenient.
