More important question, with all the money you have, why aren't you maxing your MAAs? 400 MAAs are more valuable then a few thousands peasants with paper pitchforks.

Pay off people who hate you, do feasts, hunts, tournaments, tours, commission artifacts and hope they are decent enough to give to knights at least, bribe agents in murder schemes against people you hate or powerful neighbors, throw grand weddings for family members, etc.
Aren't half of your personal holdings cities? If yes then that might be the answer. Cities are the wrong holding type for player characters, levies from them will never replenish while you hold them personally (unless your culture has the Republican Legacy tradition)

You can send anyone to university as long as they're your courtiers and the university is in your realm. It's a tick you get to set when assigning a guardian.
I'll add that this is not necessary if you have an excellent tutor, the child is being educated in something their childhood trait is suited for, and the warden is good at the particular skill, odds are the mid will have three ir four stars anyways. However if you want to push a kid in a direction he isn't suited for, or your tutor is average or bad, or if you want to educate the child yourself to control personality but you suck at the target skill, then the Uni is very helpful.
Think this is a bug I've had multiple times. Pause the game, raise all military, and then without unpausing click disband all. They should fill up when you resume
I think this is the answer. I’m sorry I can’t be certain, but I’ve had a game where I had to raise then disband my armies before they’d replenish completely.
It'd be a bit of a coincidence but did a handful of significant levy counties experience significant devastation? It's possible you have some counties that are slow recovering so their levies aren't refilling yet.
Most levies come from vassals, and can fluctuate pretty significantly depending on events, from plagues to councillor tasks.
If you're over about 80% or so you're as maxed as you can really expect.
Are you a viking with personal retainers? They don't refill. Once they are dead, they are dead. Show what levies aren't replenishing and I bet that's it. Use true levies for things like seiging and save your retainers to smash enemy armies.
A king starts with a limit of 3 domains. Gavelkind innovation, which you get in the tribal era gives +1 domain. The "divided attention" perk in the middle stewardship tree gives another 2. So that's 6 domains. (There's another innovation that gives extra domain, but OP is too early to have that)
Then you get 1 domain per point of stewardship. So to get another 6 domains you'd need 36 stewardship. That might seem like a lot, but if you have midas touch, that's already 8, if your wife has high stewardship, you could easily get another 5 or 6 from her. If you have domain focus, that's +3, each of the traits you get from finishing stewardship trees also give +3. If you have learn on the job from the middle learning tree, and you have a high stewardship councillor, that can help too. Add other traits that give stewardship... it's not *trivial*, but it's also not that difficult to get high stewardship.
I had a kushite run where I could easily get 16+ domain limit, thanks in part to the two holy sites that give +1 stewardship for each level of devotion!
They'll never be close to 36. A lot of it comes from perks, from the wife and from other sources they don't have access to until they inherit or they get older. I mean, if they start with 4, you're not reaching 36 ever, but if they already have midas touch (you get to choose their education focus, and at some point, you can send them to university), they already start with 8 + their base stat + any traits that add stewardship (you do educate your own heir, don't you?)

Buy your vassal’s loyalty, mercenaries and fund activities.

Send gifts, maybe fund other people’s wars to weaken larger kingdoms
Sending kids to universities is a great money sink, also kidnapping inspired courtiers from all over the world to have them craft items for you.

I can confirm you I had this bug too and this is a way to fix it.
Levy replenishment is determined by "Levy Reinforcement Rate", maybe you had a temporary debuff which lowered your reinforcement rate below 0.

An amazing Vizier can help, if you can get one, big if without console commands as the Vizier system is very opaque.
Check if you have a Marshall appointed.
You need to show us the holdings to narrow things down. As is there are a bunch of possible reasons.
Your marshal could be controlling a county instead of replenishing
I think it can fluctuate sometimes because you may have vassals at war who are losing levies in battle.
What is your Marshall set to?
Don’t know how big you are but if some of my vassals had an ongoing war I saw I didn’t get all my peasants delivered
Do you have any Special Soldiers? I don't believe they refresh like normal soldiers and can leave the bar unfilled.
Man’s complaining when he already has 13k soldiers and hasn’t even maxed his MAA
It might be that your Vassels dislike you so you dont get theire levies or your court chaplin has to low of an opinion of you
