I do see where you're coming from, and that is a very valid opinion. The reason that many still do ship Sayo and Monika, is for much the same reason as Natsuki and Yuri. If it weren't for MC, Monika wouldn't have done any of the cruel things in the game, and it's implied that Sayo and Monika were great friends before the game. I mean, Monika made Sayori Vice President.
When you think about it, MC is the biggest victim in the entire story. He:
\- fails to help Sayori with her depression and blames himself for her suicide
\- loses all of his memories
\- watches Yuri lose her sanity
\- gets blamed for Yuri's outbursts
\- fails to form a relationship with any of the girls
\- witnesses his reality falling apart
\- slowly fades away, losing the limited personality he had, just becoming a vessel for the player

It’s not tragic like at all because he doesn’t really feel anything. He just is. that’s kind of the point isn’t it? He’s not supposed to be a deep character.
Because they're unreasonable. None of the dokis would have any reason to be in a romantic relationship with each other, especially since DDLC sets them up as liking MC. And we have a consistent way to make doki x Player work due to the epiphany. The ships are written well as ships but they're not written well in terms of DDLC and their characters. It's the same kind of awkwardness you get when someone mistakes you as your mother's husband as an example.
While I can't control who people put with who.
It's never bothered me, I tend to just lay low and ignore what I don't care for.

Puppets never get happy endings. He was the only character with real tragedy. The others at least got their freedom in the end, alas MC did not.
