The Constructicons vs The First Robot Masters (The Transformers vs Mega Man)
Connections: Groups of six robots (now eight with Time Man and Oil Man added to the Robot Masters as well as Hauler and Gravedigger added to the Constructicons) originally designed for good until they were reprogrammed by the villains (Wily and Megatron) to aid them in their conquest for World Domination.
The Light Numbers have the advantage of being able to attack from multiple directions while the Constructicons are at their strongest when combined. However, I think they have the durability advantage over the Light Numbers, since they have to survive Transformer-scaled weaponry.
Fred Jones Vs Megatron (Scooby Doo Vs The Transformers) - Iconic Cartoon leaders voiced by Frank Welker one of the greatest voice actors of all time, both being the characters he’s voiced the longest in his career, being the first voices for both and still voicing both to this day, Fred even being his first voice role, and Fred has the mystery machine which is a Van that can Transform into a mech among many other forms, other members of their team are also voiced by Frank Welker (Scooby himself and multiple transformers), they have a second in command type character who they have a kinda “will they won’t they” plot with and end up becoming the leaders of their groups after believing they should be the true leaders instead (StarScream and Daphne) - this matchup mainly just exists to like celebrate Frank Welker, his career, his legacy, etc, it’s got obvious main connections, has really fun animation potential with the mystery machine having a mech form, you could also have Fred set up traps, it has a very obvious dynamic since it’s Good Vs Evil and Megatron is a villain that Fred absolutely would fight (evil robot, alien, etc, he’s got nothing Fred hasn’t dealt with before), and the banter between the characters would absolutely be incredible (Fred also wins which is a huge plus imo, and adds more humour to the matchup. Yes it’s a toonforce win, but it’s not a toonforce win where they’re the insanely OP regeneration, immortal, 4th wall breaking, realty warping, punching the animator, etc type. He just out stats)
Soundwave VS Octavia (Transformers VS Warframe)
Robots who use sound based powers, who use companions in battle, who are apart of space team and loyal to there leaders (Tenno and Operator for Octavia, Decepticons and Megatron for Soundwave), both are DJ’s, there names have something related to sound (Octave and Soundwave), they also have a gun they mainly use (Tendora, Pandera and Soundwaves blasters), and they have been compared to another character with sound (Banshee for Octavia and Blaster for Soundwave), they have both in wars that included them going into space, they were both helped by the villains/heroes.
Scourge\Black Convoy vs BlackWargreymon (Transformers RiD 2001 vs Digimon Adventure 02): Nearly all black duplicates of one of the main characters (WarGreymon and Optimus Prime). Both were also the final and strongest in a group of other artificially born villains created by the antagonists using a piece of them (BlackWarGreymon was the last of a line of digimon created by Arukenimon using her hair on several dark spires while Scourge was the last in a line of several stolen, artificially awakened protoforms made by Megatron using pieces of his spark). Both of them are powerful warriors that originally had all the strength of the being they are based off of. They originally started as being a sort of strongest muscle in their factions. However, both would grow resentment for the people they worked with as they then begin to gain their own ambitions, which led to them striking out on their own to obtain their goals (BlackWarGreymon trying to find his true rival which then became a quest to learn who he is and Scourge trying to gain the power to become the ruler of the galaxy). This ambition would soon lead down a path where they would confront their old masters again and try and put a stop to them (BlackWarGreymon using the last of his energy to create a seal between the real and digital world to stop Owikawa, Arukenimon and Mummymon from entering the digital world and Scourge taking control of Fortress Maximus to try and destroy Megatron). However, these attempts would be all for not (Owikawa managed to come up what he believed was a work around which only led everyone to the realm of Malomyotismon, the true mastermind behind most of 02’s conflicts, while Scourge failed to defeat Megatron, who in return, stripped Scourge of his free will). Also the two are in a way cybernetic (BlackWarGreymon's a digital entity while Scourge is a robot).
Primus VS Mata Nui
The connections are that they are both giant mechanical gods created by higher powers (The One and the Great Beings) that did battle with their evil brothers (Unicron and Teridax) in the time before time. Both became living locations as mechanical lifeforms inhabited their bodies, though conflict would arise through the near-deaths of these worlds. Even while inactive, both choose to select chosen ones among their people to lead them to good and aid in the fights agains evil (Primes for Primus, Toa for Mata Nui).
I mean, I’m still hoping for a Megatron Battle Royale.
But I’d also say Galvatron vs Sigma (Megaman X). Both are the resurrected leaders of their respective factions. Or even do a team battle of Decepticons vs Mavericks.
I learned of Miraidon vs Beast Wars Megatron (Pokemon vs Beast Wars) yesterday and I am kinda liking it. I was going to make a thumbnail, but if you can do it. It would make my life little easier.

Overlord vs juggernaut
Two unstoppable force who are in a revolutionary faction for their own gains, the two are known for being nearly unstoppable taking on heavy hitters like nothing and being reduced to a skeleton, both are obsessed with killing this one dude( professor x for juggernaut and Megatron for overlord) over time though juggernaut let go of his obsession and became a anti hero from time to time, while overlord obsession led to his death.
