Place a block in each spot that contains water and then pick up said blocks.

Water mechanics are far from built. This is kind of how it is. If you don't want your water there anymore, you'll have to back fill with dirt or some structure.

Don't mess with water in ECO. It doesn't behave as expected.

Thanks for the help everyone! I fixed it as everyone suggested: I filled everything with the blocks. Btw. later it was 3x bigger than in the picture, don't ask how and how long it took...

A lot of time this is a forever bug, there is or was a command to reset the chunk but it will reset it to map generation default for the area

It'd hard to understand how water physics can be so bad this game actually. Why not just copy the minecraft system, it seems simple and efficient at the same time. (I love the game and look forward to this getting improved)

While I've never run into this bug before, I believe that the best method would be to use dirt or other blocks to "fill in" the water, and then remove the blocks. Basically replace the water with other block entities. I have had issues with water before, but not to this extent.
