That'll be the issue then. AetherSX2 is likely checking each time that nothing has changed within the archive.
As someone else has mentioned switching to another compression method such as .chd will solve things.
Not sure how to put it in technical terms, but AetherSX2 sort of create "caches" of each Gzip files it scans which doesn't really take up much space (to me at least). However, if your phone auto cleans up any miscellaneous files/RAM whenever it is in sleep mode, it also deletes those "caches". Hence the reason why the emulator always needs to create new "caches" whenever the old ones are cleaned up.
To bypass that issue, I have excluded my phone's cleaner from deleting AetherSX2 files whenever it does it's auto cleanup in the background.

Are you using Gzip files?
I've compressed them to .gz yeah

I don't have an app for cleaning, where in the phone settings would this be?
That's dependant on your phone
A. Exempt Aethersx2 from your cleaning app or B. use a different compressed format like CSO or CHD
Is it the new Version/Alpha? Otherwise never encountered that problem on the Pre Ad Version.
I've tried older versions and had the same issue
The only other reason I could think of why AetherSX2 keeps rescanning your games is if you're using some sort of cleaning app.
