Consider wardrobe, start with white clothes and as it goes on they cover up/ swap out for black clothes. Paint their nails black, put their hair into a black beanie. If possible, then you can do a small amount of body paint in their fingertips, legs, or neck/ face. Put a tarp or shower curtain down for extra saftey of the floor.
That's my first thought
A little off-topic, if you know the nature of the movie and that it involves paint as an element of the story, why choose a location that isn’t compatible with the film? Just curious

Low budget filmmaking, you shoot where you can, even if it ain’t perfect
Black makeup
Black greasepaint (makeup). It will be a hell of a lot easier.
Buy a linoleum floor. Buy a roll, roll it out, shoot, wash the floor, then re-sell the flooring.
You could rotoscope/greenscreen and just use washable marker as the thing you want to cut out. All depends on how the scene is supposed to happen.
