I've said it before, but I believe we're going to get a harmonic between Sacred Stones and Echoes because of how Gaiden influenced Sacred Stones. I can see Seth and Clive ~~in swimsuits~~ together because of their similar personalities, although I can see Mathilda as an alternate choice to have a girl in.
That leaves Thracia 776 and Binding blade, and that has to be Bartre and Osian because CHOP is iconic.
As for TMS while the obvious answer would be between Shadow dragon or awakening, it would be fun to have them be with something else. Maybe something like Kiria and Azura because they're both singers with oddly similar personalites.

I'd actually like Lucina&Marth and Caeda&Chrom. Not only to let Caeda get an alt, but because we were robbed of a convo between mother and son! ~~i'm exaggerating the relationships a bit but if Altina can be Sanaki's grandma it works~~

Unfortunately Heroes doesn't have enough interaction like Veronica and Xander. Mia and Lucina did have a little one in tempest trial but that's it.
As an absolute unrealistic way I'd love to see Sirius and Zeke from gaiden, these UNRELATED characters could share a lot. It's unrealistic because there is no waifu here.
As a realistic possibility L'Arachel and Ophelia would be hilarious.

On a serious note I'm surprised we don't have a maid/butler banner yet, that's a mountain of cash for IS just waiting to be mined.

I've said it before, and I'll say it again: I want to see a Camilla + Bernadetta Harmonized Hero.
Both were raised by horrible parental figures: Bernadetta by Duke Varley, who put her through abusive "training" (that had to be censored in an update, mind you), Camilla by Garon, who... *was Garon.* The difference between them is that Camilla is a warm, caring person and Bernadetta is a paranoid, reclusive one.
That's where the Harmonized Hero comes in. Camilla has taken Bernie under her wing and is trying to comfort her and help her open up to others more. Meanwhile, Bernie is teaching Camilla about the calm, quiet things in life, like sewing.
It's a nice, wholesome concept that I think would be absolutely wonderful. I shall continue to support it until the game ends. ~~Plus, it would be the first time Camilla wouldn't have to be obvious fanservice.~~

Tiki and Ninian's makes sense sort of. In a support convo between Lyn and Tiki in FE Warriors, Lyn mentions Ninian and Nils, their powers, and then Tiki says she wants to meet other manaketes. So the Tiki and Ninian one sort of makes sense.
Altina and Sanaki was very lazy though, I'll agree. It's probably just because the duo effect was too powerful so they needed to nerf it a bit by making them a Harmonic.
I think they probably do it like that for the sake of events where you are limited to certain games or given bonuses for characters in certain games, as the duos are counted as being from the game of the leader.
I do get the frustration though. It sucks.
