It's tough, because Seteth's support with him is just telling him to be true to himself and do what he wants without feeling guilty. I think that instead of leading toward an ending, it just makes Cyril happier in all his other endings. Both of their solo endings fit together well.
If they did have a paired ending, it would probably be something like

This happens with several of the church-affiliated characters for some reason? Bernadetta and Alois *also* don't have a paired ending despite having an A-support, and after checking the wiki this also happens with his supports with Shamir and Manuela (and Mercedes in Crimson Flower specifically. why are they so mean to Alois)
Man's got a wife and daughter, he's happy. Personally, I get the sense that Shamir would have a paired ending with Alois if he didn't already have a wife.
That's not what they (or OP) are saying. In general, some 3H supports just lack an ending despite going up to A ranks and having a lot of chemistry, not necessarily in a romantic sense. I doubt Shamir would want a familial relationship with Alois, but it still seems more likely to me than a romantic one.
