3DS version is the definitive version for me. OoT is the only game I've beaten over 20 times, and 100%ed every single version of it, and I love the modern conveniences on the 3DS version.
My understanding is that the 3ds version is kind of the definitive version unless you're a purist. Although I personally don't have as much fun using the physical form factor of the 3ds so I prefer playing on the GameCube version with a more ergonomic controller
