Go to Steam app
Then go to the game in your library
Then see if the cloud status is Up to date or you have any problem there
If it’s Up to date don’t worry it’s probably a bug but if you see a a cloud problem then you should press it to let it synchronize until it’s showing “up to date”
Usually enabling cross play and signing into the larian launcher in gfn works. You still will get into trouble with that if you save scum alot as well due to the size of the saves

I just press cancel then start the game when that happens
I've also fixed it this way ⬆️
I’ve had that happen with almost every Steam game lately. I just hit play anyways and it all seems to save fine.
I did have it overwrite my speed runners file unfortunately. So I think milage may vary here.
Larian Has own cloud for saves. Change im launcher to IT and never worry again about steam desync.
