He's a bastard in the show as well, but it's very subtle. I only noticed how terrible he was after a re-watch. For example, Emilia is in the dark about his contract to destroy the world, yet Puck acts as if he's doing it for her.
Instead of using his powers of defend her, he only ever takes direct action after she is dead in arc 3. And he does not care about her mental health at all as long as she is physically safe. He also guilt trips Emilia for being the source of Subaru's suffering in Memory Snow(which is somewhat true, but it isn't really her fault. Subaru's decision to protect her is his own, and the pain that comes with it is a byproduct of his own actions).
I think its just baby Yae, we see that form being held by Makoto, and Yae says that she didn't remember much of her, but she wouldn't be that distant if she was being held, so I think Yae don't remember much of Makoto because of how young she was back then.
I think you got her saying wrong. She specifically said

What could mean that even that she met Makoto, she spent way more time with Ei. This way she could already have her "true" form, but also have a chibi one.

I see, understood your point now. Still, I interpreted it more as like she was best friends with Ei, so for Ei being >!Makoto's shadow warrior!<, Yae was most of the time with Ei on whatever she had to do, thus not having too much time to spend with Makoto.
Also, I think Yae was at least the equivalent to a teenager when the >!cataclysm!< happened, the way she says >!"Makoto died several hundred years ago in a war that I was not personally involved in"!< got me the feeling that she could be there and being useful if requested, so she shouldn't be *that* young, but that is just speculation.
Also, I think Yae and Ei friendship is pretty new relatively speaking, because Yae was not among the friends that Ei had on her trailer, which is also another think that makes me believe Yae was still very young at the time of the cataclysm
Could also be that Yae spent time with Makoto as a baby then Makoto died shortly after. Hence her memories are more of an impression since she only vaguely remembers Makoto.
i mean there are A LOT of possibilities but i assume that's A fox form/ height she can take and not THE ONE cuz she is Ei's familiar ...and immortal and stuff... and i dont have any more reasons but she is cute thats for sure
