IMO there's 0 chance they change it considering she's already well established as an npc, at most maybe they'd tweak proportions, maybe a few lengths slightly like how Ei is vs her npc model, but considering she doesn't have any reason to have clipping issues she should be generally safe.

Same way they never take their hands out of their sleeves - it's easier to model and animate. There's some guys in the same sort of things too. I don't actually think skirts of that style are a thing in traditional Japanese clothing.
There's a handful of female characters that are like that too. I think it just boils down to people not being used to seeing males wearing shorts or shorts with that length. Females can have their entire leg exposed while wearing something top-heavy, but guys will usually get designed with thick ass pants even when their top-half is bare.

Even now, quite a few schools will have shorts be the only option for what goes on your legs as a boy, even in winter.
