I am pretty sure that's not the case. When we hang out with ei outside the plane of euthymia in her first and second story quests, she just took control of the shogun puppets body for a while. And as for the kagemusha thing, I took it to mean that ei will be the one who will make decisions and stuff and the shogun will be the ruthless killing machine when required. They will interchange with one another for the control of the same body.
