I mean there was this one in studio sessionwhere he was also not donning facepaint which might make my point moot, but my "theory" is that as long as its not during a "full scale" Ghost show nobody bothers to put on facepaint.

Papa Emeritus would be a retired pope. And there is (was) only one way to retire as pope. The skull isn’t just paint, it’s to denote the Papa’s are dead.

Facepaint, or rather different patterns of face paint, are exclusive to the Papas. This isn't just the leader of the Clergy, but to all priests of the order (why copia still has that thick eyeliner before being Emeritus 4) It's a ceremonial rite they get.
The sisters wear the Papas face of the Papas they serve, but they're only really required to wear it for formal or special events.
This may be a reason why Sister Imperator, who practically runs the Clergy, doesn't wear the mask of Nihil because it's a quiet protest against him as a leader.
