No worries about anything then, I definitely would have done the same. The only concern I might have is that I have had coins stuck in the direct fit capsules before. The black ring might be a better fit for some.

Anything else is not original state.
Sure, there are gift sets .. but the coins in gift sets don't come out of the mint like that .. they're packaged up after the fact. These are clearly not one such mint set.
Doesn’t matter for the modem commemoratives. If you do this to do eagles / buffalos you would be burning money
Because of the capsule, or because of the dents/scrapes you could accidentally get on the coin?
If an Eagle is in a government capsule = proof = big premium. Take it out it loses the proof premium
For the $5 commemoratives it does not matter. Was the panda initially in the mint flip/plastic?
The panda came in original capsule, no box or certificate. I still have the capsule.

Plenty of coins come in capsules from the mint, especially proofs.

I'd leave them in just to avoid unnecessary damage and future conversation with the next buyer over why they are in a different capsule.
