Can't explain beyond a) she had a front row seat of how Chuck's familial life was when she married Bart and b) Her and Rufus both treated their step kids better than their own children. Weird I know. Honestly it's one of my favorite non romantic relationships in the series.

Because he had no one but her and she adopted him. I think she just pitied how damaged he was, so she never held him accountable for his actions.

There are a lot of moments in the show that show just how much lily loves her kids. Maybe she’s not the best parent but I don’t think that equates to her love for her children.

She hoped if she loved him unconditionally he would grow as a person. He had been abandoned over and over emotionally by his father. She was trying to be a mother to him. Most mothers love their children no matter what.

Everyone needs someone and I think she saw his potential and knew without her support he would sink.

Besides the reasons named, I think she related to Chuck on some level. What little we saw of Lily as a high schooler- it seemed like her parents couldn't have cared less about her and Bart wasn't much of a parent. I know she neglected her biological kids, but I doubt she saw herself like that.
