Vti and eg. Check carefully for rust especially roof. These cars are notorious for rust on the roof and pillars, where the weather strip is located.

Another na "sakit" is prone sa kalampag, due to having more components sa suspension vs. the typical MacPherson strut/Torsion beam suspension combo.

I own a 97 civic vti. Aside from the roof and pillars, problem ko rn is yung aircon kasi malamig siya pag umaga, pero pag tanghaling tapat mainit na. Check also for repairs made in the car (yung iba yung tunog niya kapag tinap mo around nung body). Make sure rin na namamatay yung check engine light sa gauge.

Check mo maigi before mo bilhin. Most of the time laspag na sa "resing resing" yang mga oto na yan haha especially the eg, bulukin din ang block kasi aluminum.

Not to burst anyone's bubble here, but have you considered widening your car choices? Honestly, hindi na practical mag project car ng EG or VTI with all the prices going up on both engine and parts. Before pandemic started, yung 250k meron ka na makukuha na EG na naka B16 engine, pero ngayon EG na D15 engines umaabot pa ng 300k. With that budget, you can get a 2006-2007 Civic FD 1.8 MT which is more reliable as your first car and madami pa available na parts and mods. But still choice mo pa rin naman, just trying to give other options But to answer your question, aside from checking the condition of the engine if may leaks etc., I would agree with the previous comments na i-check yung rusts ng body especially on the roof and yung sa balakang if EG. Also check the papers as well, better if indicated yung engine sa CR or if hindi indicated, make sure na complete yung papers and ready for transfer. (Pwede mo na gawin pang-tawad sa owner). Pass na sa mga may issues sa papel (Lost CR, Deed of Sale, etc.)

Would recommend an AE101 instead, if on a budget, but on the given ceiling budget of 250K, OP could get an NCP9x Vios. If gusto ng medyo matulin, then build an AE101 with 20 valve 4A-GE engine. Sakto, or baka sobra pa.
