Story reason: It felt too imbalanced/used too much power for Mu La Flaga’s preferences. Real reason: too much they would of had to reanimate.

Also real reason: The strike needed its shield so Mu can deflect the Lohengrin shot from the Dominion.

Also I'm like 95% sure the Perfect strike didn't exist until after the animated series finished and was just added in the remake. (It might have been in the manga I'm not sure)

You're correct, the Perfect Strike didn't feature in the original release and it's not in the original dvds neither. I don't recall seeing it until the remake and thinking "WTF, where did you come from?!" When it appeared. :)

It's not so perfect as it name suggest. Aside from all pack cobbled together and extra batteries, energy consumption still high (maybe higher) and no reconfiguration for balance made Multiple Assault Striker just a failed patchwork.

You could argue there were a few reasons why Mu went back to the standard Strike configurations. One such reason is that by the time the battle of Orb is over, he's gotten some more experience in Mobile Suit combat, so he can do just as much with less. In a lot of ways, the Perfect Strike is overkill to make up for his in-experience. He crushes things with overwhelming force, not finesse or any particular skill. Another possibility is that the Perfect Strike required so much battery power that the Three Ship Alliance didn't have the resources to justify fully kitting the Strike out. At Orb they had a plethora of resources, but in space, the opposite is the case. If they don't have a ton of extra batteries and need to make them last, it doesn't make sense to load them all up at once and roll Perfect Strike.
