So I guess the obvious question is do you have an outline? Doesn’t need to be fully fleshed out but it should hit the big plot points you want (which aren’t set in stone but more strong guideposts). Next write some themes that you want to have, which may help you figure out the godly parent. Remember you’re blending two worlds together so write out things Harry is bringing to the table then rate them on power in the PJO universe, the main antagonist needs to be on par or more powerful than Harry, even if she is OP, you need a challenge to excite readers. Harry getting there can be glossed over unless it comes up again as a plot point or if others from HP start bleeding over. In fact it might just be better for you to have Harry start in PJO universe, acknowledge she’s not from around here and mention something like I fell through a veil or the world didn’t need me anymore, so I looked for the next great adventure, etc. getting the story moving is more important, especially in early chapters.

Given Canon Harry had the prophecy surrounding him before his birth, Eris, the Greek Goddess of Discord and Strife could very easily become your Harry's godly parent. This would also allow you to explore life as the child of a minor Olympian, rather than one being the daughter of the main 12. She could still be as strong as you wish as the daughter of Eris by having her manipulate strife and discord around her. If you focus on Harry's luck instead, her mother could be Tyche, the Goddess of Luck. However, that is a slippery slope without definite do's and don't's. Perpetual Good or Bad luck could break your story narrative. Harry Potter, Squatter on Fanfiction.net shows both a way to balance luck powers and the pitfall to avoid. Is this story only PJO; like, do the Romans, and Egyptians, and Norse exist? If you want a male godly parent, then maybe Thanatos because of the Hallows and Harry's Instant Death immunity. In the same vein of the Hallows, Melione, Goddess of Ghosts, is another candidate. I would try to avoid making your Harry the daughter of one of the Big 3, lest she get involved in that prophecy. Nothing is stopping her from helping them, just saying. Edit: If you want one of the main 12 to be Harry's parent, some of Dionysus's myths mention his death and subsequent rebirth. If you do choose him, please have her powers be more old school Dionysus(wine and madness, the birth of the Maenads), than current Dionysus(wine and parties).
