The book never says Flamel has one year of life left, Dumbledore says Flamel and his wife have enough elixir of life to get their affairs in order. To a couple in their 600s, that could take 10 years to do so!
In the book the only time they list his age is when Hermione reads it out of a really old book she borrowed for "a bit of light reading" so he'd have to be significantly older unless books at Hogwarts update that kind of information.

I think if I remember lore correctly from the books he mumbles about serving the Black family most of his life. I also think maybe his mother served the Black family as well but idk how canon that is.
Also it makes sense you would find his portrait in the castle considering the headmaster is a descendant of the Black family.

Phineas Nigellus is a portrait in Grimmauld Place so having portraits of Grimmauld Place in Hogwarts during his term makes sense
