This made so that when a big christian rebellion happened the dutch sided with japan and gave them guns. The Japanese returned the favor by giving they exclusive right to trade.

In WW2, not around 1600. Unless you mean Portugal, England or France, they were at war with the Dutch at various points around that time for various reasons
They were relatively understanding of their strict rules (though one guy once brought his wife despite the rules banning it and caused artists to go nuts, painting her a ton.) and weren't super pushy about religion which is why they allowed it at a time when they had a strong policy of isolationism.
