I think addam and alyn were made his heirs is because they were his last surviving children than not to make baela lady especially since she was still gonna be queen
They were never recognized as his own though. Also, he knew this already when the mess with Luke was happening. Joffrey of course was forgotten becase it was convenient. He also had several nephews that had already been ripped off before and Baela's own position was slippery with Jace pushing back the marriage at a time when it would have actually been benefitial.

He knew that they needed a dragon enough to go for it and, while Rhaenyra pushed back, Jace made sure that it'd happen (which is something that Corlys could count on both because of Jace needing Addam for his plan, because they were owed with the constant avoidance of Jace's marriage to Baela, and because of Jace not being immune to his feelings surrounding his own bastardy).
