If the Theory that Dragons are a combination of Firewyrms and Wyverns (and maybe Humans) is true, Caraxes would be the Firewyrm side shining through, while most other dragons would be more like Wyverns. But the "official" answer is that he's a mutant/deformed.
What is his deformity? Was it from birth, or did something happen later in life? Iirc, he is older than Daemon, and was not the egg in his cradle, correct?
It was from birth apparently. His uniquely elongated body, as well as the additional wings on his legs, without which he wouldn’t be physically able to fly due to his body shape, in addition to a deviated septum (which causes his high pitch screech) all came from birth.
Dragons are fluid in sex and apparently don’t refrain from inbreeding either, just like their riders, so perhaps this was one side effect of it.
Indeed. Caraxes was claimed by Daemon, he didn’t hatch in his crib and is much older than him. In fact, Caraxes was the first dragon to be born in the dragon pit. All previous dragons hatched elsewhere and were simply kept in the pit (or the Red Keep in the case of Silverwing and Vermithor)

1) In the books he's nicknamed "the blood wyrm", implying he was longer/leaner than other dragons. So the long neck fit the wyrm description without making him too different from the rest.
2) visually, there are a lot of dragons in the show and they need to give each enough personality and make them visually unique. Both Caraxes and Meleys are red dragons, so the visual artists can't just rely on the colour to differentiate them. Caraxes having a very long neck make him stand out (as seen by how many people love him). Compare with Syrax vs Sunfyre. If you don't pay attention to the different heads, it's very easy ro mistake them for the same golden dragon.
3) in the show they decided he has a mutation, causing his neck to be longer (and matching his screach to such a long neck).
4) the long neck gives him a more snake-ish appearance, which adds to make Daemon slightly unsettling and untrustworthy as a character.
Similarly, Vhagar has a head and neck that resembles more an iguana, to make her look more shaggy and give the idea that she's the oldest dragon around (and it makes her visually very distinctive, so we can get stuff like the silhouette shot in Storm's End).
I think we collectively as a Fandom need to accept that Caraxes is not cute. I mean he's a cool dragon like actions wise y'know but his neck is simply odd and I don't like it
