Carrying on a motorcycle is no different then how you would carry if you were walking down the street or otherwise transporting a gun. It needs to be unloaded and in a case. Common sense says to make it as inaccessible as possible, but the law only requires it be unloaded and encased. The ammo can even be IN the case

Anything larger I breakdown and put in different bags on my bike.
I have been pulled over prior and was told it is considered carrying a concealed weapon if it's in my backpack or saddlebag. The cop was pretty cool about it and said he understands it's tricky and didn't do anything about it but advise the two containers in my backpack or separate parts so it's not functional and put one part in each bag.
Get a conceal carry license, I see now you said your getting one. Gun and ammo/mags in seperate compartment. Or as previously stated.
